I have a 2002 XLT800 and have experienced the same thing. This may sound strange to try, but might work for you, too. Turn the fuel source to Res (Reservoir) and choke it and hold the starter until it cranks. A fellow Waverunner owner with the same problem suggested it to me and it has worked for me. I don't know the science behind why it worked. =) Be sure to turn the fuel source back to On after it cranks.
