Chances are that you are concerned about hitting something while you are under way, which means most likely that the hole will be on the bottom of the pontoon.  If that is the case, the pontoon will not take on water above the perforation.  The best comparison I can give you would be an empty paper cup with a hole in it half way up.  Turn it upside down in a pan of water and it will fill with water up to the hole, but not above.  I would theorize that the same would be true with a pontoon.  So, if you suspect a breached pontoon, slowly motor to a safe place and check it out.  You aren't going to completely sink even if one pontoon is filled with water.

I agree with the concept of slight overpressure as well.  if you see bubbles coming from a pontoon it has a leak.  Just make sure you don't get too much air in it and split a weld!
