I have found that for a covered boat or an enclosed compartment to be ventilated properly it will have to have an intake for frest air to the lowest part of the boat (a flexible dryer hose will work) and an exaust in the highest part of the cover to let the heated air out (being in the sun helps). As the air warms-up under the cover the hot air will exaust while drawing in the cool air to the lowest level of the boat creating a flow of air that will remove the moisture and stagnant air. You may already have this system in the rear of your boat (I/O only) for the engine department. The system has to have the intake and exaust to work properly.
