I would suggest using a cover with an inlet (with hose extended to inside bottom of boat and an outlet (with no hose). As the air in the boat heats up, it will draw cooler outside air in the inlet and the warmer air in the boat will go out the outlet. The air will circulate most of the day and dry out any moisture under the cover.
For cleaning really bad molded surfaces I would suggest Jomax (follow mixing instructions)
